In case you do not see what Seattle or I put in the shout box,
Arbitration Eligible free agents have to be offered at least a certain amount, which is listed on the FA page on the main website (not the OOTP site), before you can truly sign them. This is because their former team has offered them arbitration prior to free agency beginning. This is why Nen and Clemens went back to the free agency pool.
You do lose draft picks if you sign A, B, or C players. What you lose is dependent upon your record, which results in the order you draft of course. For example, if you had the worst record in the league, you'd be picking first overall. You would lose your 2nd round pick if you signed a Comp A player. You'd lose a 3rd round pick if you signed a Comp B player. And so forth.
The cut off is the 10th pick. If you are 1-10 in the draft order, you are giving up your 2nd round pick when you sign a Comp A, a 3rd round when you sign a Comp B. If you are picking 11-20, you are surrendering your 1st rounder.
The Commish can also explain his point system for determine comp eligible players but you can tell pretty easily that they are all really good and have had good careers.

Also, draft related- we use real life draft classes/debuts essentially. The White Sox GM does a great job of posting those classes and we do have discussions on maybe how good some players need or should be. We generally begin drafting around June each season using the website utility. The website utility is what we use to draft but it also lets you compile a draft list because you will be auto'ed if you do not pick in enough time. I think it's 24 hours for 1st round and gets less and less as the draft goes on. Once we get past round 1, we have been ripping off all 7 rounds really quickly the past few seasons. I strongly encourage you to use the utility to make a draft list.
Also, you do receive email notification when you are up in the draft.

I clarified a few points with Josh and I think the following is accurate (correct me if I'm wrong) regarding draft pick compensation for arbitration-eligible free agents:
The team that signs an arbitration-eligible FA forfeits pick(s) as follows: if you sign a Type A, you lose your 1st round pick (unless it's in top 10, then you lose 2nd rounder); type B, lose your 2nd round pick, etc. The team that loses an arbitration-eligible FA receives sandwich pick(s) as follows: 2 sandwich picks between 1st and 2nd rounds for losing a Type A FA; 1 sandwich pick for losing a Type B.
We no longer have Type C FAs apparently and I believe teams are capped at signing two Type A FAs per period.

What happens when one team signs several class Bs for instance. My understanding is that you'd lose your (unprotected) 2nd for the first one, 3rd for the next Type B you signed, then 4th, etc. while the team(s) losing the Type B FAs would get single sandwich picks (order is based on how many arbitration points the FA put up the last few seasons) for each one.

Oh wait, I think I comprehend what's going on now, or at least sort of.
I thought initially Clemens showed "No team" because the page wasn't updated. I'm presuming there's a mechanism in this league where arbitration offers aren't automatic and that's why Clemens was a FA to begin with? And since I didn't offer him that much I didn't get him?
I'm fine with it since I didn't at first realize I was offering a Type A FA and costing myself a pick and I'm glad I didn't sign him after all. But I do want to have an understanding of how it works in this league going forward.

Even if an arbitration eligible player signs with you during FA, it has to meet the minimum salary requirements (on the site). That is why Clemens and Nen were dumped back into the free agent pool.
